Not really... The MTF's orders are sweep and clear the whole facility.
Besides, the D-Class already in that chamber is used for that.

Hmm. Maybe if they do catch you they stick you in there but if they don't it plays out as normal with the regular D-Class.

Maybe it could be a 'bad' ending if the other D class wasn't already there

Yes, but their job also consists of recontaining SCP's. The Recall Protocol is the only practical way to contain 106, so they should be trained to do so.
