Okay, I disabled the alpha and omega warhead remote detonation mechanisms and escaped the facility. I got outside and got past the helicopter, which really needs practice aiming, and made it through the series of little tunnels. At that point, 687 ate the helicopter and the PSA orders all the helicopters to go back towards 687(Which doesn't stop the apache near the tunnels from deciding some random D-Class is way more important and chasing me.)

I got through the small building with a conversation log, but there's a door with a keypad, and going through with noclip shows a dead end. Is there a code I need to find in the facility or what, or am I just not supposed to get this far?

You aren't intended to get past the key-pad door, eventually, an announcement stating that the Alpha Warheads were unable to be detonated should sound, by that point, Mobile Task Force e-11 enter in from the protected door and kill you. Then the ending dialogue ensues.

Its not the 9Tail Foxes that kill you, its MTF Cloud 9 that does, and if you choose to run from that task force or the warheads dont go off even if they are on, you can die anyway from the apache, but the door before the one with the combination pad is locked, thus trapping you
