Do have to go to SCP 079's chamber to open gate A?

While playing SCP:CB I went Gate A (after the remote door control was shut off, of course) and found that the game displayed the message, 'you put the keycard in the slot, but nothing happens'. I really don't want to go all the way back to the HCZ.

Before the update that made this change happen, the easiest way to win was to go through Gate A; now, the devs made it so that the difficulty of escaping through Gate A is the same as through Gate B.

Yes, you must do Gate B's control procedure for Gate A. It was added around 1.0 (quick assumption), and most likely isn't going to change. Regalis did this since Gate A was essentially an insta-win, since all you had to do was open the door and run.
