I think there are several reasons why the MTFs are not attacked by the SCPS. I will go over the reasons now.
:173: Is quickly contained by the MTF. The multiple MTF make it impossible for 173 to attack.
:106: The MTFs run away from 106.
:096: Scramble gear prevents 096 getting angry at them, but 096 can still get angry at you.
:049: No idea for this one, but the MTFs do note his presence.
:0492: 049-2 and 008 can be killed by the MTF, but only 049-2 attack the MTF (I have spawned 008 and it has not attacked MTF)
:035: Never encounters the MTF.
:682: Doesn't escape until the end of the game.

I would say there are a few reasons why that won't work.
The first reason is that the MTF are more of a clean up crew than a rescue crew. They are mainly there to stop the SCPs and shoot anything in the way of that goal. Taking down escaped class D's is part of the clean up goal. They are telling you to stop so they can get a better shot.
The second reason is that by the time you have entered the entrance zone (I am not counting custom maps that break the map design) you have had contact with AT LEAST one SCP. 008 is an SCP you must encounter to lift the lockdown and taking you down in case you turn into a zombie could be a case of better safe than sorry.
The third reason depends on whether the MTF mod (which has had a slight impact on the game development) can be considered canon. In the MTF mod there is a class D riot where the class D armed themselves. The MTF would rather shoot you than wait for you to pull a firearm out.
