I agree, the dream should occur AFTER D-9341 is relocated, it would make more sense, and it would flow better. I think what should happen is that an alarm in D-9341's cell will sound, perhaps with an accompanying red light on the side of the cell. I'd assume the Foundation would use stuff like that as opposed to personal alarm clocks, it seems very like them to have a terminal routed to all cells, all wired to functions like 'alert' and 'gas'.

This sound effect is the identical one I had in mind, it was actually used in HL2 once or twice I believe. http://www.youtube.com/watch?v=GWXLPu8Ky9k
It slep time bunner.

I see... It would make more sense, if the intro would have a small addition how D-9341 got into the facility... But I still agree with the above idea.

Curiosity.

^ I don't think it matters how D-9341 got to the facility. The current intro explains everything perfectly well, and the van scene would just pointlessly lengthen it.

If 990 is ever added to the game, I vote that the game starts with a short dream sequence with him, and then goes straight to the regular intro as soon as D-9341 wakes up. Simple and straight to the point.

Yes, a lengthy intro really takes away from the mysterious mood a short intro would create perfectly. It would destroy any curiosity the player has and turn it into impatience. After all, why do horror/mystery movies often have abrupt and unexplained endings? (I know that's not exactly a great analogy smh)

Agreed. It's just pointless with a lengthened intro with D-9341 getting to Foundation.

It just needs a small SCP-990 dream sequence addition to the intro.

Id imagine you could use an image like that as like a large screen, maybe panaramic to surround the player, have they camera free but able to rotate a few degrees, the model of a bench and scp 990 of course. and with textures you can create loads of post processing styled effects.
here's an example:
