[0.9.3] Rooms overlap each other

It often happens to me that two big rooms overlap each other, making one of the rooms impossible to get through. For example, SCP-079's chamber was kinda inside the small server room, and it was not possible to get through it.
This bug often appeared in older versions of the game and never happend again since I think 0.7 but it seems to be back now.
