The mod has been updated to v4.9! Here's the changelog:

Mod Changes:

-The mod is now almost completely compatible with vanilla subs. All vanilla items not found in the mod are automatically replaced by mod counterparts.
-Added a new submarine appliance, Refrigerator. It can store up to 15 food/drink items inside and it keeps them from rotting, as long as it's powered.
-Added a new container, Top Cabinet. It's like the Medical or Toxic Cabinets but this one has no label. It can also store Food Cans.
-Coolant Rods will now slowly recover condition over time. They are not fuel rods so they shouldn't be depletable.
-The Fabricator is now used to craft parts and basic items from raw materials.
-Added a new crafting station, Assembler. This is used to craft more advanced items using parts and basic items and materials.
-Added a new crafting station, Card Maker. This is used to craft Access Cards. The higher the clearance, the more time it takes to craft one.
-All metals and plastic can now be shaped into 3 different sizes. Sliver, Bar and Block. This is for better crafting, recycling and storing.
-Removed a lot of advanced items from the crafting recipes for the Tool Kit since the kit is supposed to make crude and/or emergency items.
-Added a new crafting component, Spare Parts. They are made of the 3 most used crafting materials and are required to assemble advanced gear.
-Added a junk item, Tactical Boot. A number of them can be found lying on the seabed. Recycling Trousers will also yield 2 of them. Can be recycled for Polycarbonate.
-Added a new junk item, Human Skull. A number of them can be found lying on the seabed. Can be recycled for Biomass.
-Added a new junk item, Iron Ore. A number of them can be found lying on the seabed. Can be recycled for Steel.
-Added a new junk item, Fulgurium Ore. A number of them can be found lying on the seabed. Can be recycled for Fulgurium.
-Added a new junk item, Velonaceps Calyx Egg Sac. A number of them can be found lying on the seabed. Can be recycled for Velonaceps Calyx Eggs.
-Plastic bags can now be found lying on the seabed. They are quite common.
-Added a new makeshift weapon, Shiv. It's weaker than a Diving Knife but still a dangerous weapon. It's made from a Food Can.
-Added a new makeshift weapon, Plasma Torcher. It's a modified Plasma Cutter that works in a similar fashion to an underwater flamethrower. It's a bit unstable.
-Added a new weapon, Diving Shotgun. It's an underwater firearm that can fire special slugs.
-Added a new ammo type, Shotgun Slug Round. It's a self-propelled slug designed to work underwater. It's a deadly round.
-Added a new ammo type, Shotgun Beanbag Round. It's a self-propelled "non-lethal" round designed to briefly stun targets.
-Added carryable containers for specific items, MedKit, Handgun Ammo Box and Shotgun Ammo Box. It's the only way to "stack" small items.
-Added a new set of tools; Pliers, Utility Knife, Claw Hammer and Hacksaw. All of them can be used as melee weapons. They are not available in Stores.
-Recycling a Tool kit now takes 50 seconds instead of one and gives Spare Parts and all melee tools.
-Added a new consumable, Energy Drink. It will increase your running and healing speed but too much of it will OD you to death.
-Renamed Body Armor to Ballistic Vest and added an alternate that can be selected via Sewing Kit crafting.
-Changed the loadout of all Security Officers. They all spawn with the alternate Ballistic Vest look.
-Changed the loadout of all Medical Doctors. They all spawn with a Medkit and the syringe inside now.
-Fixed the Teleglitch mission variant not destroying submarine walls.

Class A Outpost:
-Some lights will continue to flicker even if both reactors are offline.
-Some of the hardware can't be just rewired anymore.
-Added a Card Maker in the Captain's Quarters.
-Added a Refrigerator with some food items inside.
-Added an Assembler module to the Fabricator.
-Added a loaded shotgun and spare ammo in the Command Officers' Quarters.

Nehalennia I Changes:
-Some of the hardware can't be just rewired anymore.
-Added a Card Maker in the Command Officers' Quarters.
-Added a Refrigerator with some food items inside.
-Added an Assembler module to the Fabricator.
-Added a loaded shotgun and spare ammo in the Command Officers' Quarters.

Nehalennia II Changes:
-Some of the hardware can't be just rewired anymore.
-Added a Card Maker in the Command Officers' Quarters.
-Added a Refrigerator with some food items inside.
-Added an Assembler module to the Fabricator.
-Added a loaded shotgun and spare ammo in the Command Officers' Quarters.

Vellamo II Changes:
-Some of the hardware can't be just rewired anymore.
-Added a thin window in the front bumper.
-Added a Card Maker in the Command Officers' Quarters.
-Added a Refrigerator with some food items inside.
-Added an Assembler module to the Fabricator.
-Added a loaded shotgun and spare ammo in the Command Officers' Quarters.

Njord Changes:
-Some of the hardware can't be just rewired anymore.
-Added a Card Maker in the Command Officers' Quarters.
