Well, I don't remember if it was said in the game that 079 is responsible for 106 breach, but I always assumed that is wasn't directly related.

106 can escape his normal overcomplex chamber with some time when he sees fit, and the chamber in game is a temporary contaiment with far less security than the one specied on the protocols. Also 106 is known to spent lot of times dormant ( months even) and then, in the worst moment possible, breaching and causing great damage to the sites where he is contained.

I always assumed that when the chaos insurgency started their plans, 106 breached out by himself to play with both the insurgency and the foundation.
