Well here is what I think could be done to that scene. Spoilers ahead.

As we know if you do contain SCP-106 then you cannot get the good Gate A ending, instead you should be killed the MTF stationed at the Gate. Yet if you don't contain SCP-106 then the MTF are distracted by 106 allowing you the chance to sneak past them. The following is a sequence that would play out depending on the status of SCP-106.

Note that my suggestion might force the implementation of control being taken away from the player.

Upon exiting the lift the player would start moving towards the Gate A exit, to the left of the exit is a staircase that would take the player to the ground floor that would allow them to get the good ending. A MTF/Guard is stationed here in both cases.

SCP-106 Is Contained.

The Guard will move up the stairs and confront the player, if the player chooses to run past the Guard they will step out of the Gate to the sight of several MTF soldiers, APC's and helicopters taking aim at the player. If the player complies with the Guard the Guard will move towards the player and knock the player out, or simply shoot the player.

SCP-106 is not Contained.

The Guard will move up the stairs and confront the player, before the Guard can do anything SCP-106 will appear rapidly from behind the Guard and kill him (Use your imagination). SCP-106 will then ignore the player and move out of the site, here the player can attempt to use the now unguarded staircase to escape, or the player can run past SCP-106 and quickly use the secondary staircase while the MTF are containing SCP-106.
