well, the MTF can't exactly be disabled since they're aren't spawned from the point of start
they only spawn once the intercom plays, saying that Nine Tailed Fox is in the facility.

Same probably goes for 096. 096 doesn't spawn until you enter the vicinity of it's lockroom.
All this scratchin' is makin' me rich!

I say no. While it will be useful to some, it takes away a major element of the game to avoid.
When going into the unknown, always know what you know abouts what's not known about the unknown known.

Even though it gets annoying to get no-scoped by an MTF from like 20 meters away.

Thats why it would be an OPTION, so if you want them, you can have them, if not, then don't have them. However, it should be an option on the start menu, just a console command.

OPTION 3: Allow other SCPs to kill the MTF - Upon entering a 5 meter radius of the MTF, 173, 106, and 096 will attack and kill a member of the MTF before attacking you again. 106 will pull a member of the MTF into the pocket dimension, with a possibility of them being alive in there. Hell, in future versions of the game they could have some dialogue asking you for help out of the pocket dimension. Once you escape, the texture 106 leaves when appearing would show up on the ceiling, along with a pool of blood that drips down, symbolizing that the member was killed by 106 right before escaping.

I agree with Dr. Oak, A gun should be added, or a weapon at least. I do not see how it would effect the games atmosphere. As stated, SCP-173,372 (I don't know if he is invincible or not), 106 and 096 is invincible. Look at RussianSCPClub's game, it has weapons in the game but I wouldn't recommend adding THAT many weapons (Like an M1, AK-74 or anything like that), just a pistol or a machine gun would work. If the gun thing isn't compatible, I would say add a melee weapon like a knife or so.
