First of all, I think SCP 096 should have his own containment chamber and file. Whether you find him in it or not is another area for debate but even if he isn't in there when you find it, it will be great to add some tension and intrigue as to what the thing is and where has it gone. Also, I think the room that he lurks in should have 096 pacing and not sitting in the same spot. This will make it harder to walk past him safely, since at the moment you can easily get past him without provoking him if you know how he works. If there were pressure sensors in his room, with a monitor outside showing his position, you could use that to get past.

Another idea for a general addition to the game, is more alarms. For me, the alarms sounding in the game have been a brilliant at making the game scary and really helps that feeling that your stuck in a really unsafe place. When and where? I'm not certain. Perhaps one for if + when 096 starts chasing you or one for when SCP 372 breaches containment.
