If OP does in fact plan on taking this project seriously, he'd be better off writing a decent design document and getting critiques there rather than spontaneously starting a project. In many cases, DDs are what prevent mechanics from breaking mid-development. Game Maker is the only engine I know how to code in at the moment. Following the thing about writing a DD, IMHO the story should be inspired by the game-play, and thus written after nearly everything else on the document. I'll take Metroid as an example because it seems like you've invested a lot of time in the series, as have I. You can tell by the early games that the story was little more than an afterthought of the game-play. Sure the style of the game was established prior for the art department but the overlaying story was summed up in a few sentences. Compare this to a certain 'disappointment' that obviously ended up being a game where the game-play ended up being an afterthought to the story, as many mechanics simply don't make sense otherwise.
Feel free to take this with a tablespoon of salt.
