Perhaps it would have been a better idea to start off with the LTF story, because there are a lot of confusing points in this story because you want us to assume the LTF foundation exists.

And why did they send Fluttershy with her? She would slow her down significantly and as Commanderpro said, splitting up is what caused Discord to beat them the first time.
Also why has he changed his tactics of corrupting.
Why did their necklaces shrink and disappear?
Trixie's motivation for freeing discord still doesn't add up.
Why did Twilight build a machine to do something she already does with magic?

I know I should've done the beginning first. But I want to get rid of Trixie, and I need to figure out if I'm still gonna have Discord escape in some way, or if I'm gonna have them search for another enemy. I'm also gonna add the LTF's story to the beginning.

Discord corrupted them before by brainwashing them into personalities ironic to their element, now he's fusing them with their elements, I don't know what fusing with their wearer means. Refer to quote

All I have to say is Discord is the spirit of chaos and disharmony. He knows everything that will casue and end chaos, thus proving how he knew what fusing the elements with the ponies they're connected to would cause.
